Creepiest mission ever?

Feros, and the one ship with all the husks. Haven't played the creepy girlfriend one.
Creepiest in ME2:
Derelict Reaper, Resident Evil mine shaft (the Aequitas mission with the husks), and Overlord, in no particular order.

Probably because the first time I played it, was in the dark, and volume turned up high. Creeping through deserted corridors, music setting the mood, and suddenly the VI takes over one of the monitors and screams at you.

Do the sex scenes count as missions?
Sure, why not!

Overlord hands down.
Not even my renegade Shepard could leave him there. Seeing David just.... ugh.
Kudos to BW for tugging the emotional heart strings on that one.
Also, I forget what misson it was but there was this freighter taken over by Blue Suns mercs and in the med bay is the crew all skinned alive and/or burnt looking. Creepy.

Not necessarily the mission, but watching the person at the Collector Base get liquefied sent a chill down my spine the first time I saw it.

Maybe not "creepiest" but I found the garbled automated message on Ilos (in the security room you use to get access to the creepy tunnels) to be unsettling. Probably the last part of the message.

Even more so than that guy getting impaled on Eden Prime, THAT part freaked me out on ME1 as well.
The dread, panic, hopelessness and absolute sense of doom in his voice was just... unnerving. Heck, even Shepard doesn't tell the squad what was being said. Fear is infectious and that was the last thing the squad needed at that point.

ME2: Project Overlord: Who the f*ck would ever do that to an autistic person? Sick, sick, sick.

Freedom's Progress reminded me of Shadow Moses.

The "doctor" deserved worse of course but at least David is in a better place.

If Freedom's Progress scares you, Overlord will be the equivalent of watching The Ring. The ending is of course, the best part. Frankly, no offense intended but I am surprised by your avvy if you spook this easily.
Anyhow, nothing in either game would warrant the term "creepy" by my standards. The mission with continual wave of Husks and Overlord are about the closest one could attribute being frightening. Granted, I am making comparisons with games like F.E.A.R and Dead Space, which put Mass Effect to absolute shame on the horror aspect. Considering this is not the Survivor Horror genre, the missions are adequate. Still, I feel something more could be added to truly install a sense of fear.

While morally deplorable, Dr. Archer's intentions were for the benefit of the galaxy. I often ponder whether people's opinion would have differed had we not witnessed the horrific state David was in. Nevertheless, I cannot respect his work nor his methods due to the extremities. I can however, agree with the overall purpose, in spite of the risks.

It's mostly because of the cutscene right before you board the ship. It's creepifying.

@ Bourne, what was Archer's true intention, to 'understand' and communicate with the geth, or to enslave and control them. If the former, then his purpose, I can agree with. If the latter, than it's not justifiable, even to that end.
We cannot be certain as he was under employment by Cerberus. Based on the limited discussion we have on the subject. He had envisioned the scenario similar to the latter, wherein the Geth could be used as Shock Troops to spare organic lives. Granted, it is worth noting his research entirely preceded our recruitment of Legion. Thus, it was a reasonable hypothesis the Geth were mere AIs turned bad, as depicted by the Quarians.

Freedom's Progress didn't scare me, it creeped me out. Something creeping me out is something that grosses me out or makes me uncomfortable as opposed to "AHHH! OMG OMG OMG! CRAP CRAP CRAP! RUUUUUUUUUUUUUUUNNNNN!!!" The only thing that actually scared me in this game was facing down those annoying-as-hell Praetorians.
Ironically, I found Dead Space to be as boring as a cardboard sandwich
