Mass Effect 1: UNC: Rouge VI (I think that's the name.) There was always one more drone hiding, waiting to scare the daylights out of me. I was tense anyway from the mission.

Mass Effect 2: Project Overlord. It was kind of...strange. And Joker's 'mission' if that counts. First time, it was the creepiest thing I've ever encountered within the Mass Effect universe. Other than the Sovereign-Saren. Thing was creepy, and annoying to hit.

Jarrahe Station creeped me out a bit and the Collector Base and the liquefying was pretty creepy/disgusting.
