Becuase the bones in his legs are brittle and not his entire body. (Or thats how it was in Mass Effect 1)
So I can imagine that shooting wouldn't be an issue. Now he might have fractured one or both of his legs running to the pilots seat.

Joker has been vastly upgraded by Cerberus in the timespace between ME1 and ME2, or at least, that is what is implied. I reckon he's gotten a bone weave, or some other form of cybernetic upgrade, as previously mentioned by someone else.

Vrolik's Syndrome (or Osteogenesis Imperfecta) comes in several varieties, and I suspect Joker to have type III or IV. I'm more leaning toward IV, as he doesn't display a lot of other symptoms, but he did say his case was 'moderate to severe'. In ALL forms of OI, the condition affects all the bones in the body. His legs might be worst because he's supposed to walk on them, but if he took a fall, his arm should be just as brittle as the rest of him is.
Regardless, the weapons in ME are supposed to have a really light recoil, if any at all in an upgraded weapon. Add the upgrades he's supposed to have received to that, and you'll find that he's perfectly capable of firing an assault rifle. Consider that he's able to walk in ME2, whilst he is not in ME1. Some magic must've happened, or he's been operated on and treated and stuff.

Yes controls that consist primarily of Holograms certaintly require alot of work and effort to move. Nevermind that EDI now unshackled could probably pilot a course to the relay safely with out joker for 1 run.

As you might have noticed, EDI was handling things while Joker was in the airlock. I'm pretty sure she can do the "go real fast in a straight line" maneuver.

You forget that EDI had full control of ship systems when she got unshackled. She could fly the ship on her own if she had to. She just lacked the random factor having Joker at the controls provided.
