I wouldn't go so far as to say they all should be killed, but pre-emptive supervisory imprisonment in barracks with a collegiate atmosphere under the watch of the Templars - essentially the status quo - is something I wouldn't have a problem maintaining.

Simply removing the mechanism by which the fearful mundane populace is separated from the mages is a bad idea that might have devastating long term consequences.

Something tells me you'd have fit right in in the 14th and 15th century  , anyway while I don't like the supression mages get by the chantry I still believe it's necessary, as long as there's a chance these mages learn things like Blood Magic and go into The Fade and make deals with demons there has to be some kind of supervision, the way the templars execute this supervision however is what I disagree about.
