One has to weigh the risks of letting all mages go about their business unchecked and only intervene after disaster strikes, and the moral implications of keeping a minute percentage of the population behind bars for the good of the vast majority who don't want to walk around in fear
No you must not. Every human has the ability to kill others, thats no reason to incarcerate all humans.
Not all humans have the equal capability to kill.
mage DOES NOT equal regular human. So any such comparisons are pointless.
There is a reason why light weapons are allowed, but the heavier the weapons get, the stricter they are controlled. There is also a reason why all nukes are in bunkers with a dozen fail-safes and security checks.
Not all humans have the equal capacity to kill, but all humans possess the capacity to inflict harm on others on a great scale. On another thread, IanPolaris cited real world examples of single individuals killing many innocent people. In Thedas, we have people who are being mistreated and oppressed, which I doubt is going to prevent future incidents when it's clearly been causing abominations and revolutions. Mages are people who possess power, and should be trained rather than oppressed.

Mages cannot be allowed to roam free.
The nation of Rivain, the Dalish clans, and the Chasind tribes don't agree.
Well, there are always idiots out there. Some people do drugs and incredibly dangerous things for kicks, and live in regret later once they impale their privates on that sharp fence they just HAD to jump over.
Other people use reason. Too bad hte 3 groups mentioned above are not among them.
Considering how Rivain has stood for centuries, as well as the Dalish clans and the Chasind tribes, I don't see how they're idiots for not being under a tyranny like the Chantry. As for dismissing them on basis of reason, I don't see how you can logically say that. The Chantry's actions look to be causing a war between Templars and Mages, which I don't see happening with the mage tolerant societies of Rivain, the Dalish, or the Chasind. Considering how bad things can go, it looks like the Chantry are the idiots who were too power-hungry to see how their inhumane treatment of mages is going to cause a potential war throughout Thedas.

The circle is like a mix between a boarding school and prison.
It's a prison that provides some educational opportunities and it's a place where you can be given a lobotomy or killed without having the power to contest the matter or have the First Enchanter even see the evidence in question to determine that there's any actual evidence in question.
Incorrect. You've got no proof you cannot contest it. Well, it depends on the evidence up to a point...
But this IS the middle ages. Modern court proceedings and CSI weren't invented yet.
Irving openly admits he never saw the evidence in question and Jowan was never even informed before the Rite was signed or after - he learned about it from Lily. So how was he going to be able to contest it if he was never going to be privy to the Rite of Tranquility? Clearly he couldn't because they had no intention of even telling him until it was too late. Irving admits as much when he says he's sorry, because the Rite
will happen.
