Probably come up before, but I was listening to a song and for some reason it hit me. Sovereign said it himself, "We are Legion". And then low and behold, a friendly "Geth" is on board a Reaper, who calls itself Legion. Coincidence? Probably, but since when did that stop wild theories?

That Geth didn't call itself Legion. EDI called it that.

It's just biblical reference. ME series is full them. Not as many as Xenosaga though.
It might get confusing if there is a Reaper called Legion as well though.

Actually, Legion accepts EDI's suggestion of calling himself Legion. Before EDI says anything, he insists that he is Geth.
Even so, it might not be a coincidence, but it could also just be a blunder.

EDI and Tali both seem to keep an eye on Legion, it would have to get rid of them before going after Shepard

Legion will be the key to stopping the war between Geth and Quarians. "If you wish to send a message to the Geth, we serve as a terminal".
ME3 is going to be about building your army, much like ME2 was all about building the squad. You're going to need the Quarians for their AI prowess and the Geth have obvious advantages (including having a friendly Reaper that isn't made of liquefied organics).
I would imagine you'll be able to sweet-talk the Geth off the Quarian homeworld. Afterall, they can live anywhere, even the dark space between stars - Quarians can only really live on that one planet. The Geth are planning on uploading themselves into their "superstructure" anyways.

Well I was thinking of it more like is EDI learning. But if you imagine EDI and 1000+ Geth in human terms ... yes I see your point.

and had legion been working for the reapers he would have known that the iff was a trap and probably have killed shepard and all your other main characters while you were on the (little ship that replaces the mako i dont know what to call it) and then no more shepard reapers win
