That doesn't change what people dislike about the concept of the Chantry and Templar organisations, just how they feel about the individuals.

The few who aren't blindly following their religion are smart enough to realize things otherwise and they will (usually) openly admit they don't really believe everything the chantry says.

You're probably right.
I personally see it the opposite way. The organization is fine, it's a few people within it who may be suspect.
Now, I've not met any person associated with the Chantry who I thought was evil.
But I suppose there could be one or two hiding somewhere.
Maybe that Cullen guy from the Tower quest . . . .

Plus, they're pretty attack happy. You ever do the quest that sets up a circle of magi in orzamar? They consider doing a crusade against another country because that country, which has almost no followers of their religion, doesn't follow their religions code. THat's clearly evil.

So personally I think given a choice in the game I'd try and keep the chantry intact but still give mages more freedom than they have.

Different people react differently to trauma. It all depends on the personality of the victim and what their personal breaking point happens to be.
