It turns out using the 'runscript slectparty' cheat at least prior to Morrigan joining the party can break the game. It will prevent you from having an essential cut-scene with Alistair after exiting from Flemeth's Hut and you will not be able to advance any further beyond going to your campsite. Any attempt to talk to Alistair will result in him saying "We need to get to the beacon. The king needs Loghain to charge." It will still break even if no change is made to your current party.
