How do you modify armor and fatigue for armor, and damage, Critical Chance, Armor Penetration, Strength modifier for weapons?

I haven't seen anything regarding a fatigue modifier yet, but for the rest of them:
Open your armor or weapon from the palette window and check it out. In the second set of modifiers (separated by grey bars, this one is 'Attributes') you will find "Item Properties". Click where it says "Properties" to the right, then click the ellipses that appear. All of the modifiers are there.
