As is said multiple times, the Krogan bred using the cure are highly suggestible, little more than fleshy automatons, so by keeping them you have an army of semi indestructible biological killing machines to fight the reapers with.
And by saving the queen you have access to the most dangerous species that has ever existed (I don't think the reapers themselves can be counted), which is likely to side with you vs the reapers, and if for whatever reason they don't, just send your army of mindless Krogan clones after them.

Depends on the playthrough. Usually I save the Queen because it'll come in handy later but my pure evil guy kills her everytime. I don't know if it will make a big impact on the third one but who knows?

The tank-bred krogans of Okeer have nothing to do with a cure for the genophage. All the tank-bred krogans bear the genophage (including Grunt).
Curing the genophage would just result in the "krogan rebellions 2.0". So destroying the research is probably the most reasonable thing to do.
Remember: Okeer says that Grunt is the ultimate insult to the genophage because he can ignores the genophage. That doesn't mean Grunt is cured. Unless I am playing a pure Paragon or pure Reneagade, killing the queen is never a simple question for me. On one hand, she had nothing to do with the Rachni Wars. She was born in captivity and her children stolen from her. As soon as the egg pops out the "needle men" would take it away. She, for all intents and purposes, is an innocent victim. On the other hand, this innocent victim can birth a horde of mindless rampaging beasts at will. What happens if she is captured again(as she is in ME3 if you let her live)? Risk VS pity... Jerk VS schmuck... oy...I'm verklempt...
I do believe the Rachni were forced into war by this "sour yellow note", but I don't think it was the Reapers simply because the Reapers load their victims up with cybernetics. The Rachni of ME1 and the war didn't have cybernetics. I think the sour yellow note came from the Leviathan. I think they were grooming the Rachni to be their ultimate thrall race. Granted that at the time of ME1 the Leviathan are an unknown, but consider... Rachni: Foot soldiers of the Leviathan. Leviathan: A race bent on galactic domination.
I battle myself every time over this... It always comes down to "What is the purpose of a Spectre?" The answer, to preserve galactic stability by whatever means necessary. Releasing the Rachni goes completely against this purpose.
