I've destroyed two bases, came to Normandy (full backpack, had to convert few last items into omnigel), and when i came back to destroy third base, there is no body inside. I looked into other bases, but it wasn't anywhere. I tried reloading save and destroying third base, still nothing.
Please help, my last manual save is 10 hours of gameplay before.

there's a another base, there's a second one on the planet with his body i think.

There is a slight bug where sometimes the body doesnt show up. GO back to the 3 bases and re-check, and it should pop up in one of them the second time around.
