I'd say it's a brainfart on Miranda's part.
It was Miranda (via Normandy intercom) who said "shuttle is ready" or something.
And since she is project Lazarus' manager, so Shepard just went along with it.
See how the aftermath of that debacle, Miranda viciously blamed Joker, also blaming him for unshackling EDI, conveniently skipping the part that that's the reason they still have the ship at least?
Miranda knew she screwed up, she's at fault, and to cover that up she tried to shift the blame to Joker and EDI.
