But it's only an abomination if it's a mage.
If it's not a mage then it's not an abomination, just a regular possesion.
But wouldn't it be strange if she was a mage? To become a knight-commander as a mage would be a sing of ultimate badassery and trickery.
Maybe that's why Ser Gaider said that Meredith would kick Cassandra's ass to Nevarran and back if they were to get in a fight. Also Meredith and Cassandra (alongside Fenris) are the only characters written by him. I am sure he doesn't usually write minor NPCs. And he is quite good at twisty things.

I still think the chantry falling apart or whatever has more to do with internal conflict then simple possession of one of their people. If they were asked about meredith being possessed, they would just say that it further illustrates the need for the chantry and templars as no one is safe from the EVVIL(with two v's btw) that is magic.

Ya know, if the police finds crack or bombs, they usually destroy them not keep them in a "safe" place. Blood mage stuff is considered really dangerous, why keep those things in a warehouse in a crowded city? Why not out in a campfield away from innocents?

Maybe the stuff in the warehouse hadn't been destroyed yet and the chantry has a process for destroying blood mage stuff.

Aww screw it, most of this was already known/speculated. BioWare can't do major twists anymore anyway.

I don't think Orsino will be the end boss. My reasoning is:

Defeating Meredith is a secret achievement. Orsino isn't. The other "defeated the" secrets are defeating the Rock Wraith and the Arishok. And if Meredith, a well respected and (in)famous Knight Commander Templar, was indeed possessed, would you want Templars protecting you? It's a bit disapppointing that there's only one end boss. Would have prefered there to be at least two. But defeating Orsino would probably mean the Chantry gets strengthened.

They always see everything before it happens. I am sure he already knows the plot twist of DA4.

Expose the corruption inside the Chantry and Templar? Unless...Hawke hold something very powerful or knowledgeable that could cause great disater or change Thedas forever....well...I have no idea either.
