I think his mother is Fiona and the "castle maid" is a cover story.

This is all speculation, but I think that there was a pregnant maid at the castle who died during childbirth at the time Alistair was brought to Denerim by Fiona. Goldanna was told that her mom and the baby died (which is probably true) but Maric used the convenient circumstances to claim she gave birth to Alistair and send him to Arl Eamon without disclosing the information of his child belonging to an elven mage.

Also, some quotes from the book seem to support Fiona as his mother.

"It was definatley his, however. The boy even looked a bit like Cailan". - Alistair has a resemblanse to Cailan.
"Fiona shook her head firmly. 'No, what I want is for him to be human. I want him to be fully human and not in line for your throne, not competing with your other son and tied to this royal blood that has brought you nothing but grief. I want him to have a fresh start.'"
" 'But people are bound to wonder who his mother is. Loghain will want to know. The child will most certainly want to know ... What will we tell him?'
'Tell him nothing. Let him think his mother is human, and dead.' "

And what stands out to me most of all his this babe's connection to Duncan. This is the icing on the cake that really convinces me that Alistair is Fiona's son.

" 'I'll watch him,' Duncan vowed, 'I can do that without arousing suspicion, make sure hi's doing well. Keep him safe. I can even bring you news, from time to time.' "

How else would Duncan know that Alistair was the king's son? Why would he happen to wander into the chantry and recruit him? I think it was one of those times where Duncan was "checking in on him" and saw how unhappy he was.

Of course reliant on Gaider's books again.
I guess that's ok.
How nice it would be for our Inquisitor to bring Allistair and Fiona together, leave them to privacy and Fiona tell Allistair.
I think he would be very upset, at everyone involved , even Duncan who he revears.

Umm... Cailan would've told him. It's pretty obvious that Cailan is trying to protect Alistair at Ostagar. And Cailan did know that Alistair is his brother, so it's likely that he would've made any attempt to get Alistair away from the Chantry and becoming a full Templar.

It's my belief that Alistair's mother was a maid at the castle who happened to be named Fiona.

I'm clinging to that theory until it is proven otherwise.
