That would be cool, but it would force BW to make an enemy out of them.
I wouldn't mind if they made it somewhat of an enemy or a resoruce used by a mid-game boss. They're not active, they're complete failures. So the Reapers made one uber-powerful creature (lack of better word) that eats or absorbs them to gain health or to power up its biggest attacks. An interesting thing BW could do is make it unknown which one it is doing by not revealing it's health. Shields, Barriers, Armor? Reveal them if you want, but just not the health. Perhaps when it absorbs the clone and puts it to it's health, it stacks. This could cause you to be very careful but also very quick. I would prefer something that isn't a giant, something 13 feet tall at most. When it is absorbing the clones, it is only damaged at 25% of the normal damage range with most normal weapons. 50% with heavy weaponry.
Another thing they could do is have a level where one Reaper is obsessed with mind-games and wishes to drive Shephard to insanity (to make it easier to indoctrinate him/her). ME3 could have Husks that act somewhat as agents like the Collectors were. They're capable of planning out a fighting tactic, but they are completely mindless and are, the best way to put it, 100% indoctrinated. Have cloned Shephards hung or impaled on the Dragon's Teeth but not overboard where there are 50 in one small room. These improved Husks can do this for the Reaper. But I would limit it to this one level if they even do it (highly unlikely they will use Shephard clones as anything but an enemy).

Shepard is just a human. There is nothing special about Shepard other than the accidental prothean vision imprint. I would shoot that clone in the head like any human mercinary.

Shepard is the most dangerous guy/gal in the universe. A clone of him/her would be equal or similar. Remember Saren? He wasn't as easy to kill as a mercenary.
