It wasn't too hard to figure out he'd be doing something like this eventually. I think in Act 1when you tell him "I don't want you to lose yourself to the Templars or Justice," and he replies "When you strip those away, how much is left" or something like that. His delirium at the end at the end of the Justice quest was the result of him feeling what a spirit feels when it completes its purpose -- Justice achieving what he perceived to be "Justice" validates his existence and he is joyful. And because Anders and Justice's thoughts are the same, Anders, in turn, feels this jubiliation.
I think the manipulation of Hawke was an attempt of Justice to sever whatever bonds they had. Thus, Anders was pretty certain that Hawke would kill him because of it.
You know, I hadn't thought of it that way. Perhaps he was trying one last time to push Hawke away?
Also, do we get the scene where Anders talks about how jubilant the spirit is after the Justice quest during friendship? I can only remember seeing it after rivalry for some reason.

That's the same templar that you kill in Grace's quest.She goes boom. Also, I discovered the other day a named NPC Templar (the one at the base of the steps in the Gallows, near Cullen) says that the Rite's been sent for by Meredith and that "those robes will get what's coming to them" in his ambient dialogue. I was about to turn in the quest to Orsino for "Best Served Cold." (It may be a bug, but I doubt it; I seem to be finding all of them in this run.)

It all felt pretty messy and it became more of the actions of a possessed desperate mage, than the actions of a man or group of people wanting to fight for a cause, for freedom. I think Justice's ego and corruption did not let him see that it would have an even better/greater impact if he had rallied together mages and kind of get everyone to jump on "let's free mages" wagon. He did it all on his own and everyone didn't even know what the heck was happening. It feels like Justice or Anders, I don't know which, wanted to embody the cause. But that cause is not Anders' alone. This cause is of ALL mages. I don't know if that should have been his decision to make.
Mages were probably left wondering what the hell they're being accused of or why they're being hunted for the actions of one mage. I think that was the problem.
Justice "made" Anders the cause but I don't think Anders should be the cause.
Anyway I would've helped him if he had organized it better or let me rally people together to fight for their freedom. I don't mind being part of a revolucion. It hits home for me since my family comes from places where you had to fight to survive for a cause. It just seemed so unorganized and I'm having a hard time thinking mages will get a chance to be free.

Yeah the Grand Cleric should've started with helping replace the Viscount and Meredith. I think something could worked out from there. It was hard to rationalize with Meredith and her big ass lyrium sword.

hu, that's a very interesting point
For those who romanced Anders, you can only guess how much Justice hated sitting idly by in Hawke's mansion -- and we can see the evidence with his manifesto lying everywhere. He grew more and more paranoid, more restless. Justice probably detested this. Anders, also, has banter with I think Sebastian and Fenris about death and dying, and especially with Seb, he talks about Andraste being a martyr and all that. If he could commit an act of betrayal, start a war, and make himself a martyr when Hawke punishes him... You understand how he might have thought this was an option.
I don't know, maybe this is all too wishful thinking on my part. But it seems to make sense when you tell him that you might have understood, and then he says that he couldn't have told you -- "What if you had tried to stop me, or worse, what if you wanted to help!" The blood and blame would always be on his hands (or so Justice thinks, in the grand scheme of things).
