My Hawke pissed off a
lot of people in Kirkwall over the years, and even more when she let that crazy mage of hers live. I imagine her, after that final scene, ordering Isabela to steal a ship from the Gallows Harbour and get it over to the town, so she and the rest of them can take advantage of the chaos in Kirkwall to go back to base, get some very basic supplies and money, and get the hell out of town before the sun goes down.
She'd choose to head down the Wounded Coast and hide for a day in the caves there, giving her companions a bit of a speech: she's sorry she's screwed up their lives in Kirkwall, and she knows what happened there was terrible, but she will stand by Anders regardless. They will be taking the fight to the Chantries, and if the others are not with her and Anders they've got until the next day to leave, because she doesn't want anyone she can't trust following her.
And then she'd dye her hair back to its natural colour - the red is fun and all, but it's a little too obvious for someone trying to lay low.
I imagine she convinces Aveline to leave and go start anew somewhere with Donnic, because even though they're BFFs she knows it would go against Aves' better judgement to help her. She might also advise Fenris to go with them, or tell him to simply get out of the country and head to Ferelden, because mages in the Free Marches will soon be raising hell.
I imagine Isabela would find it all very exciting and would choose to stick around, and Varric would probably shrug it off as being a good story to tell some day, even if his business affairs are probably shot to hell. Merrill and Bethany really have nowhere else to go, and Hawke would be happy to have them along now that Merrill has given up blood magic, although she would worry constantly about her sister's safety.
She would probably be unable to talk to Anders for a few days, as angry as she is at him. When she feels she can finally speak to him without wanting to throw things, she'd tell him how hurt and disappointed she is with him, but reaffirm that she intends to stand with him, and would extract a promise from him that he won't ever go behind her back like that again.
Following that, they'd probably head into the countryside for a month or so, laying low and listening to news of how it all turned out, before setting their sights on what needs to happen next. I think they'd try to get back into contact with any remnants of the apostate underground, and the Libertarians in the different Circles, to organise an uprising in other parts of Thedas now that the abuses in Kirkwall have come to light. They'd also be helping any mages taking advantage of the Kirkwall situation to escape from there, encouraging those that want to fight and hiding those that just want to live normal lives. They'd bounce around between cities across all of Thedas, listening, watching, and inspiring mages to fight for freedom, and running to ground in the wilds when things get too hot.
The first circle she'd want to see fall would be Starkhaven's, to pay back that backstabbing, self-righteous son-of-a-****, and I can imagine her glee when it falls while Sebastian is off with his army, stomping around long-abandoned Kirkwall.
With a bit of encouragment I think Bethany would make a good speaker for what really went on in the Kirkwall Circle, while Merrill can describe the Dalish system: how the care and protection of mages is spread across the whole community. Anders, Isabela and Hawke herself would be taking care of more martial affairs, though she would encourage political manoeuvering over explosives. The explosives are fun and all, don't get her wrong, but it isn't the best way to help regular people get over their fear of mages. Varric would be assisting with gathering information, both about inside the Circles and the wider world, notifying Hawke when it's getting too dangerous for the group to stay in one place.
As for where she disappears to, years later? I'm hoping BioWare will eventually tell me.
