The only one who even feels uncomfortable about it is Merrill. Even Varric is less freaked out if you side with the templars. Well...I guess Isabela makes a sarcastic comment about how DARE the mages fight for their freedom but she's obviously going to side with you if she stuck around that long.

I can't side with the templars for the same reason. Slaughtering all those people does not sit well with me.
