Considering Anders is the only person who even managed to make a change for the Circles and get the mages to collectively strive towards independence in over 900 years -and so far the Circles broke free from the Chantry - I don't see the problem. Anders' goal was to put an end to the slavery of his people. Should he have allowed the Grand Cleric to do nothing and let the plight of his people for another 900 years when no one else was doing anything to help the mages? Should he have allowed slavery to continue? He acted, and it worked. The Circles seperated from the Chantry, and so have the Order of Templars. It's not as if Andraste wrote a strongly worded letter to the Imperium to end the slavery of her people.
You know Anders and Andraste have a lot in common. Both are escaped slaves (since we can already draw the parallels of slaves and mages. Both were willing to do whatever it took to end that plight (for Anders the chantry for Andraste attacking a just recovering kingdom). Some sorces say that Andraste was possibly a mage, supported by that fact that her very ashes are magical in nature, leading a revolution against mages. And then you have Anders who is a unique abomination, fighting to protect mages but still despising demons and blood magic.
Just something to think about.
