When he says that he's been studying Tevinter stuff for the past 3 years, I got the impression that that was how long his plan has been. I also get the feeling that he wasn't hellbent on doing it from the start, perhaps just thinking "I should do something" but not knowing what. When you help him, he reveals that it feels good to satisfy his spirit, so it means that he was probably feeling BAD, and therefore compelled to do it. I don't think he would have the strength to not blow up the Chantry for 7+ years.
Also, part of why he blew up the Chantry was because the head cleric was neutral, which wasn't exactly a clear point until later in the game. I aso feel there is some truth to the title "Dissent" for his quest. He's getting worse. He tells us how he notices more tranquils, and that he feels like the Templars are on his doorstep. I perceive this as a man slowly reaching a conclusion.
This is also the impression I had. That coupled with the codex entries filling you in about the companions during the time skips made it seem pretty clear that his plan was gradually forming over time, and out of increasing desperation and loss of control, as opposed to being completely premeditated from the start.
