I always figured he met Karl after he'd arrived in Kirkwall, since I wouldn't imagine a relationship lasting from before he became a Grey Warden right up until Hawke's second year in Kirkwall being described as the two not being together long.

Fair enough. They knew each other in the Ferelden circle, but it wasn't until they were both in Kirkwall that they got together? Seems odd to be able to carry on a relationship when one is free and the other is not, but if Karl could arrange to get to the Chantry in the first place, then I guess they were using those tunnels under the Gallows where we confront Ser Alrik? In that case, why didn't Karl go to the clinic, which was right there, instead of all the way to Hightown? Can mages get special dispensation from the templars to leave the Gallows if they're visiting the Chantry? If not, why didn't Anders question the idea of meeting Karl in a flaming Chantry, of all places?
I'm rambling on here, I know, but there's plenty that doesn't make sense.
