There's no way Origins is going to know about events in other save files. But Witch Hunt can know what happened in Origins.

@Efesell So you had no issues when importing? The summary correctly lists all the major decisions you carried out from Origins to Witch Hunt?

It seems like there are only two options for the Ferelden throne flag. I get Alistair is king, even though he married Anora. So either Alistair is king, or Anora is queen. Unless someone else got a third result, that is.

What I'm saying is that in the plot summary, the choice is lised as "Alistair is King" with no mention of the fact that he married Anora and she is also Queen.
Conversely, if you put Anora on the throne, the choice is listed as "Anora is Queen"
From this I conclude that there is no third option. Otherwise I'd have to assume that it's not importing my choice correctly.

The final Witch Hunt autosave takes into account your decision regarding Morrigan. Use that one. If you are still worried, just check the plot summary before you finalize. It will show all the decisions you are worrying about. All the way through from Origins.

Still trying to figure this out. Don't have the game myself, but according to a poll, it's affecting about half of everyone.
And it doesn't occur when you import - it occurs as you play the game, and the save file "changes it's mind" about what you imported, basically.
There are also some people saying that it affects DA 2's OWN flags - so that even things you did in DA 2 itself won't be "remembered" by the game the right way.
