That wasn't a templar, it was a Guard. People know you're mage later on, for example the Mage hating Knight-Commander will tell you, she simply tolerates you, spite being an Apostate.

Which isnt a good excuse, Meredith does NOT tolerate Apostates it was a bad game design choice, much like making Awakening and DA:2

Like I said... she "Tolerates you"...
Did no one pay attention at all to the story? Meredith already knew you were a mage before the whole Qunari mess... If you look at the start of the game, you're avoiding/running from Templars, so you go to the deep roads. You get rich, you get status, you move into high town. One of your companions even mention about how your wealth and reputation protect you from Templars storming your house...
