I found the "....... smart boy!" line from Varric in Deep Roads after "rescuing" Sandal to be hilarious. That's the whole situation though.

What really got me was the way my FemHawke said it in a pleading but defeated sort of voice, as if she was begging for them to stop but already knew they wouldn't.

EDIT: Wow, Isabela made a Joss Whedon reference too.  When talking about abominations, she says "Grr.  Argh!"

Must say the game is full of really fun comments. Cant wait to take Bethany in group with varric and Isabella when I go on my 2nd playtrough

During the quest you need to find three apostate mages you enter the house with an Orlesian family and have a chat with them. When you're done the husband walks off with his wife and tells her to lie down because she's so distressed or something.

You see Isabela leaning in the doorway: 'They are soooo Orlesian'

I was in a party with Isabela, Anders, and Merrill, and discovered a chest I couldn't open. Tried it with all three other characters on a whim and none of them could manage it either. Here's what they said:

Isabela: "Would you also like me to make pigs fly?"
Anders: "What, do you think I'm magic?"
Merrill: "Uh...no? Definitely not? Ever?"

Anders is especially funny since he IS magic.  Just not magic enough to unlock a chest.

The "Arl your Eamon" thing made me laugh for like ten minutes. I am pleased to hear that one varies. I really love most of Isabela's banter, but I particularly like her versus Aveline.

It's random. I reloaded for some reason and got two completly different versions of it. I was really surprised. Wish I was in the studio for that. It would be funny to watch whoever does VO for Isabela to say all those lines of dialogue one after another.

My fav quote so far is on the mission with isabella in that mansion. Where you use her as a distraction to get to Castillion.
isabella : make it look good, slap me around a few times.
Hawke: i don't know i can do this.
Isabella: You'll do fine, and i'm sure you thought of slapping me.

Aveline: dear maker yes !

When playing around the fade, there were some pretty...unexpected lines.
Hawke to Aveline: "If you think of siding with that demon, I'll rip your bloody head off!"

And if you do the deal with the sloth demon, at the end he is about to posess him

Feynriel: "Wait, I know you, you are the one who rescued me from those bandits! Is this a dream?"
Hawke (smirking): "Yees, Feynriel, a lovely dream. Just close your eyes and open yourself to the fade..." followed by the demon taking over him. Maybe it's just the way Hawke says them.

Not my favorite lines, but I'm sure most of the best ones have been mentioned already.
