Yes, I know I did and in fact, I read it before I even put it through. I was very thorough with that playthrough because I planned for that DA:O to be my import file. Everything on the synopsis was correct and that's why this doesn't make any sense.

Yes, but he went searching for Morrigan right after Awakening in my game, though, it didn't outright say that, it never stated he stayed either in the epilogue. Awakening was two years after Origins and it was maybe only a couple years after that. I'm already in year seven, so there should be notice that he's just up and disappeared. =/

Pretty much nailed it doesnt mention when exactly he goes the most obvious explanation is that alistair goes back to meet the warden in denerim who tells him hes finally going back after morrigan and is now gone just in time for leliana to tell the seeker hes gone just like hawke is.

I saw Leliana before I saw Alistair and she barely even mentioned the Warden, nor did she even mention his disappearance.

And, Sharkey has it right. You also need to remember that, Only Prolouge of DA2 is during the events of Origins - The first year of life in Kirkwall for Hawke basically covers Awakening, as well...We're not sure exactly WHEN Witch Hunt takes place, but the World Map for it states it has been a few years since the end of the blight. How that factors into Hawke's Story, though, is something the writers would have to tell us, and I doubt they're eager to share that.
On top of that, Between the final battle in DA2 and the interrogation, sometime has passed - Enough for Hawke to have vanished as well.
TL;DR:
Your Warden is considered the Warden-Commander after the events of Origins regardless of what happened in the end.
