I really started to like Bethany, and then she's whisked away! Fine, it's cool. Then I realize I don't get her back until nearly the end of the game!
Why bother with the giving the character a slight depth (You can talk to her and ask her opinion about things) if you're going to remove her for 80% of the game?
Bethany's fate (spoilers, clearly)

To make more room for companions, and to punch Hawke in the junk. Siblings gone, parents gone- Hawke loses as much as they win.

She was a plot device who was actually more interesting to me than 90% of the other characters. She was up there with Varric for me. In fact I feel like the game would have been better served with her in it more. She was great for damage and WONDERFUL to talk to and get reactions from. I missed her the rest of the game, to be fair.

Yep really sucked to lose her to the Warden's or the Circle for most of the game not just cause I enjoyed the family dynamic between my Hawke and her. She was my group's primary healer I didn't even use Anders until I lost her at the end of Act 1. I personally feel the story started to fall on it's face at the end of act 1 and into the end game cause they kill off or send away all your family and force you to use characters that you might not really want to use. I would of preferred to have Bethany as my healer for the whole game then "Emo" Templar hating Anders/Justice.

Both Carver and Bethany are gone for about three quarters of the game. Which is slightly ridiculous. Just have them both die in the beginning if they're not going to be apart of it. It's because they didn't want to write a character that could die. Just like Wrex and Kaiden/Ashley. And with Bethany being gone you have little to no drive to help the mages. To be honest I wouldn't even bother with helping either side if I wasn't a mage and my sister became a greywarden. At that point I'd be neutral third party, completely content to stay home and watch. Carver I can understand having him leave your party, he's not a mage. And your Hawke being a mage should be reason enough to fight them. It's much better if Bethany just stays in Kirkwall when you go in the deep roads because then she get's taken to the circle. Then my lazy ass can have some sort of a reason to do something. (Note this statement is based around you wanting to fight the templars. It's irrelevant to someone who works with them.)
In short: I can understand having Carver leave your party, he's not as important for the simple fact that he's not a mage. Bethany's an apostate which would give you reason to fight the templars.

Where did Carver go, by the way? He wasn't taken by the templars, I assume.

He joins the templars by choice if you leave him behind when you go to the deep roads.

This, a thousand times this. She's hands down my favourite companion, because her opinions appeal to my opinions on Circles and Templars, and it's great to see a mage who isn't a Circle cheerleader or puppy-kicking evil. The moment in the Mage openeing where she asks for the Maker's strength to protect her mother from the ogre just reinforced this for me as I started my second playthrough.

Beginning Bethany was a favorite of mine. Post-Circle Bethany was boring.
I went to save her after being kidnapped. My Hawke was a fun-loving smart ass in every situation, but when someone messed with her family, she got PISSED. I fought for her, and finally got to see her again... And I got this lame, half-hearted, "Where am I? Oh. I knew you'd come for me, sister." That's it.
The reunion during the qunari overthrow was equally stale, and I thought she'd have such a more emotional impact on my final decision between the mages and the templars, but she didn't. She stayed on the sideline and gave me like one line. That hardly seemed like a girl who I'd grown up with and nearly died with. She was an afterthought at that point.
