First thing first, I'm fine with the ending, Varric told the story, I'm satisfied with it. The thing that annoyed me was the last exchange between Varric and Casandra, "We all retreated to the hills, and with the passage of time we all eventually left the Champions side-- except for Isabela of course".
What? I romanced Merril; Isabela up and left in Act 2. That killed the ending for me, everything else about it I liked.
What plot flags got misinterpreted for you?

thats a known bug. i think varrics trigger for who stays with you was based on your first romance option rather than your final one.

Yeah I had the same bug. Had sex with Isabela early on in Act I, but romanced Merrill later on--the whole way through, with her moving into my house and everything. 
And then Varric says Isabela stayed with me, WTF.
Now I wish I hadn't had that fling in the sheets with Isabela. She bolted with the relic and fouled up my chances of finishing the Qunari issue the easy way... I wanted to kill her.
