Is there a bug where after the romance scene, the armor for Isabela loses her rune slot upgrades? Is there any way to circumvent this?

I don't know if you found a solution, but what worked for me and apparently others is that when you go into Act 3 it returns.

You can get her new armor after the romance scene by going to the Black Emporium and purchasing Maker's Sigh and using it on her.

The potion solution is not for the issue the OP had. That is for the Alternative Outfit not showing up.
