I just graduated from BG1 Tutu to BG2. I haven't yet installed any mods, but when I go to play the game, my cursor won't stop at the left side of the screen. I have a dual monitor setup, so I assume this is the problem, because I can see the cursor move onto the other monitor's screen if I turn it on. In addition, whenever I run BG2, it resets my monitor's resolution while the game is active, and when I go back to the desktop at any point or after I close the game, all of my windows are relocated as if I had reset the monitor itself. This is super irritating, and did not happen with BG1 or BG1Tutu.
How can I get BG2 to play nice with these issues? I can't be the first to have them.
One additional thing I would like to fix - Every time I run the "baldur" executable, it thinks it is the first time and loads the configuration utility.

You could try checking you've got the same options (windowed/full screen and screen resolution) in BG2 as you had with Easytutu. Or can you just disable the other monitor - some dual monitor cards allow you to specify by game?
As for the other issue I would guess you've installed to the default directory and are running Vista or W7. These will take copies of various files that are updated (save games, ini files) and can cause issues. I'd suggest re-installing to c:\\games to stop this behaviour.

I do not have the game installed in the default folders actually. I have played a fair amount of old games and created a folder specifically for that purpose. I am using Windows 7 64 bit. I can try to disable my other monitor but that won't solve the window repositioning issue, and it's a hassle to have to do that multiple times per day potentially.
In both BG1 and BG2 I ran the games once before installing mods and had them set to default resolutions (640 in 1, 800 in 2). In both games I ramped up the other options to the maximum settings, which seem to work ok. I don't have problems seeing things within the windows or anything like that.
This is my second install after figuring out the way mods work on the first run. I had set up the widescreen mod the first time, which worked fine for BG1 and Tutu but not for BG2. In that case, the mod simply caused the game to run in the top left corner of my screen at the resolution I had selected. There is some strange correlation between the entire computer's resolution settings and the game's. Most games just resize while you're in it, handle alt-tab resolution swaps fine, and realize they are in one screen. Not this one.
It just occurred to me that the problem could be that I got BG2 and ToB from Gog. I installed BG1 from my own discs but got the other online.

Seeing as EasyTutu works can you compare that baldur.ini file to the BG2 one. There are a lot of variables that might affect it, also you could check the one-time settings (almost sounds like your file is read-only).
There are a few to check, ones I'd start with are these

I checked all of the ini elements against the ones you listed. The only one that is different for me is the Full Screen option, which is set to 1, not 0. I assume I want it at 1 if I want the game in fullscreen mode though.
I started comparing with the Tutu install's baldur.ini and a number of the elements you list are simply not there at all, such as "Full Screen" and "Graphics". "BitsPerPixel in BG Tutu is 16 instead of 32 as well.
