if a staff is physical damage instead of elemental, does that damage get
reduced by armor? because if so, that makes The Final Thought in the
black emporium or any physical oriented damage staff much less
desireable

Unfortunately yes, I have learned that the hard way. Found it useless again high armored opponents.But its passive abilities are useful. So The best elemental staves so far are "Bassrath-Kata" and "Inscribed Enchanted Staff". They have fire damage, "Isolataionist Fraterntiy Staff" with spirit damage. You have also "Cold Blooded" with Cold damage. So you can use "The Final Thought" for the normal enemies and use one of the elemental staves for heavy armored opponents, such as golems.

well im playing on nightmare, and i dont know if its because of the difficulty level or just the enemies but so far i have seen enemies immune to fire and lightning. so i would probably want to go with a spirit, nature, or cold staff. where do you get those?
