I completed the game, I romanced Merrill, hell had her move in with me and the nice romantic scene at the end when defending the mages.

Isabella, okay I slept with her because I was mid way through the game and my romance options were scarce! I didn't want to die a virgin! But I didn't take it any further than sex! I promise!

In fact I don't think I used her outside her missions, and before meeting the Arishok at the end, she ran off with the damn relic. 

So several YEARS later, just as good Varric was finishing his tale to Cassandra, imagine my shock when he said that all my companions left me... Except Isabella?!?

I am hoping this is a bug, I will probably play through again, but stll I don't want to import this game and have Isabella being my LI as a consequence?

It is because you flirted with Isabella (Yeah it's a glitch). For me though, I never found and recruited her and so Varric said that Merrill (My LI) stayed when everyone else left.

So yeah, it's a glitch - Don't cheat on her!

Happened to me too. Slept with Isabela once but then had a completed romance with Merrill. I assumed it was a bug since others have reported the same thing.

It is a bug. Romance with Merriel doesn't block the line that says you will join Isabella on her ship. It suppose to.

In my game, no one stayed. Everyone just went their separate ways.

Same thing happened with me with Anders. Was so furious with him that, after initially telling him to get lost (and then hearing Varric say in the epilogue that Anders remained with the Champion), I went back and played through the ending again, making the Champion kill him ... yet still Varric says that Anders remains with her. Huh?!!

It is very much a bug. I never flirted with anyone else except Merrill and Verric said that Merrill is the one to stay with Hawke.
