After having beaten DA2 I am left wondering, what is the max number of Companions you can actually bring through to the end?
Maybe this is a lingering ME2 feeling, but I had only had 4 total companions to choose my final party from (only reason I let Anders live). Somehow I felt like I must have made some mistakes somewhere in the story.

I'm not quite sure what you mean, but...
*SPOILER*
In the Final Battle versus Meredith, I ended up with almost everyone there except Bethany, Anders, and Isabela, and that was only because I pissed them off and was trying to be incredibly evil in my storyline.
I know if I had made two different choices I would've had essentially everyone there, and any number of individuals to choose from. I've read somewhere that sometimes if you choose Templars and Merrill is in your party, she might become upset and betray you? However, mine did not. I've heard similar things about Fenris/Aveline if you choose Mages, but this might also be untrue.

I'm not sure about Fenris, but I know Aveline can be convinced even if you choose mage at the end with high enough friendship. For me, Fenris was basically neutral so he turned to the Templar side as soon as I sided with the mages. But from the Aveline example, I'm almost tempted to say as long as you have high enough friendship, you will be able to convince everyone to follow you no matter the choices.

See, but that's what confuses me. My Merrill hated me. We had complete rivalry and she would barely talk to me without giving me some really aggressive answer to everything.
**SPOILER**: When I sided with Templars I was positive she'd betray me, however, she didn't. She suddenly (and immediately) became very meek and gentle towards me again (like when I first obtained her) and just followed me around obediently. Hm..

In my first playthrough as a mage, here's what happened for me:
**SPOILERS**
I had all party members side with me except Carver and Anders. Anders was dead (to preserve Sebastion's loyalty), and Carver stayed with the templars, but i felt i might have been able to convince him otherwise with different conversation choices or different approval level.
Fenris abandoned me at first, but i then compared the plight of the mages to his history as a tevinter slave and he came back to me.
