The halla are obviously gone and it's a bad thing, but what happened to them? Is it ever mentioned in the story?
Where are the Halla?

I believe Merrill says they couldn't bring them on the boat trip to Kirkwall.

That makes sense. I did see literal land-ships in the camp, though, so I feared a retcon.

One could say that the OP is a "Halla back girl".

Where have all the Halla gone,
Long time passing
Where have all the Halla gone
Long time ago
Where have all the Halla gone
Elves have eaten every last one
When will they ever learn?
When will they everrrrrr learn?

That reminds me of that underground mages quest where you can tell the high templar that Ser Conrad is sacrificing goats to a great demon. In which case he'll barge in on Ser Conrad in a meeting and yell about how he's worshiping the great demon and doing demony things.

In all seriousness though I suppose the Halla probably had to be left in Ferelden. Elves bringing a herd of deer onto a boat probably wouldn't go down too well. So they probably had to go without.

In fact yes. I cannot remember what companion argues that ir´s weird to see the aravels in the dalish camp but not the halla. And you can give Merrill a little one so the reference and the animal itself is not gone. What lacks is (as usual in this game) the actual depiction of them.Maria Caliban wrote...

I think it was also to give a reason for why the Dalish stay around for so long. In Act III some of the Dalish talk about them getting new halla from another clan so they can start wandering again

Why do elves like Halla so much?
Do they....
