1) Fenris
I actually cared about his story and actively wanted him around. I understood his convictions and how they had developed. My various characters differ in how much they agree with his views, but at least I, as a player, actually understood him and felt he was a developed character.
2) Aveline
While at times she got on my nerves and I found her ineptitude regarding romance a little strange (I mean it was junior high levels of terrible), I could generally understand her viewpoints and liked her as a character.
3) Merrill
I would have liked her a lot more had she not seemed needlessly naive. Given the decisions she has made in her past, I just never accepted that she was that clueless about everything. I can get behind characters that happen to be wrong in their choices, but I don't get how she could make those choices and still be so stunned by simple crimes like mugging.
Oddly enough, other than Sebastian, these were the only three companions that I could even tolerate. I tried romancing others...but other than seeing their stories I really couldn't even stand having them around.

1) Isabela was in the party constantly if I was able, I ran without tanks and healers at times. She is by far the most complex of the love interests, reminding me of my LI from Mass Effect 2 in that you have to put a lot of time and effort into them but you see substantial changes throughout the game if you do. I was constantly shuffling the other characters in and out to hear all the things they would say to the others.
2) Varric is probably the best friend character in the game, not counting LIs, my Hawke worked well with him as I was also a rogue.
3) Aveline I loved watching the banter between her and Isabela as well as Varric for that matter.
I was very vexed that they took Bethany away no matter what you did, after the deep roads expedition, but if they hadn't Anders wouldn't have ever been in the party except for his quests.
