I imported an Awakening save where Nathaniel survived at the end. He was left at Vigil's Keep and I defended Amaranthine, but my keep was fully upgraded and the final epilogue stated he survived.
However he did not show in Dragon age 2 in the third act.

My son who imported his save had him appear fine.

The two things that were different between his and my saves were, that he had Nathaniel with him for the end game and he saved the architect.

Now from other posts on other sites, most people seem to have had the problem if they left Nathaniel at the keep, even if he survives and do the Amaranthine quest.  But the prerequisite is that he needs to survive, but this condition in awakening seems to be flagging him as dead.  

All of my other import data was referenced perfectly in game.
