Anything with the words "Matrix of Leadership" in its name.
EDI has a Final Protection Mode.
Any use of an idol singer.
(Okay, these are more "would make me roll my eyes in exasperation" twists...)

Heres another one, the Reapers were actually created by humans millions of years ago and then we went extinct! But we hid our DNA so that we would evolve once more on our planet and now the reapers realize that their creators are back so they must fullfill their original purpose and what they were created for: ascending us to a new state of consciousness.

Ugh, adding that to my list. That's just..ugh. So cliche.

The reapers die after being exposed to germs in our atmosphere. Or can't survive in an oxygen-nitrogen atmosphere, so only the volus are harvested.

A scene that shows Shepard standing on top of a dead Harbinger holding an Alliance Flag then across the screen it reads "Simulation Complete"

Then shows Harbinger sitting in an simulation chair and in comes another Reaper
.
Reaper: Hey we just got a... What are you doing?

Harbinger: You recall me complaining about those Organics?

Reaper: Yeah

Harbinger: Well I ran a simulation on how returning to the galaxy and wipe them out would play out.

Reaper: How did it go?

Harbinger: Not Well... It appears I am not ready to kill all organic life... Yet

Reaper: What if some would play out that simulation just to find out that it didn't really happen?

Harbinger: Well hopefully they enjoyed the ride.

Reaper: I don't know man I think you'd ****** a lot of people off.

Harbinger: Well at least it didn't end like the sapranos where it just cut to black in mid sent...

A potential plot twist that would make me vomit? Getting the Virmire Survivor thrown back into my squad without the potential of saying "no" or killing them

- Shepard turns out to be gay

Funny how you mention it, since Shepard is PC. I don't think BW would make any romance, much less same sex one, mandatory. After all, they've already said:"It's not gay if it's with Asari".

If the game turns out to be a fight for victory rather than a fight for survival.

If Sovereign was Shepard's mother and Harbinger was his dad.

It already is... so your alittle late to be complaining about that.

Why is that a bad thing anyway? I'd say that's good.

Here's a hyperbole for you:

If ME3 had billboards in the game that said "vote for x" (x being a real world politician) it'd be taking its political undertone too far.

The game is about shooting, ****ing, and making it seem like all the atrocious, shortsighted, and selfish things you did were necessary and not your fault, not about telling you who to vote for.

Too much political nonsense would just parce the fanbase.

Sure, but as you said, that's hyperbole. BSG pulled political themes of perfectly, and became a hugely successful sci-fi program. Mass Effect has already used political parallel and should continue to. I don't mean necessarily bias, and regardless, your hyperbolic example isn't what I mean. Something like, say, a situation which is similar to the Iraq war - you take down the batarians' government, but the people are now floundering about with no leadership, so alliance military have to become involved.

Well here's mine: At the end ME3, after we've beaten the Reapers things then shift into a monologue narration by Shephard in which he or she reveals that the whole entire story of ME2 and 3 has been a book he or she has been writing to get over Ashley or Kaidan's death at Virmire and all the coolness about the crew have been either exagerations or personality switch arounds with other crewmates made by Shephard.

I don't know if this would make me vomit or not, it's actually probably a brilliant idea on Bioware's part...

At one point in Mass 3, Shepard defies The Illusive Man enough to ****** him off to use a failsafe that was installed into Shepard's brain when he was undergoing the Lazarus Project.

The failsafe then controls Shepard completely, and (This is all happening in the middle of the mission, mind you) when the two squadmates you have with you ask what's wrong, Shepard/TIM shoots and kills them, with the possible exception of Miranda and/or Jacob. TIM then decides that he is going to continue Shepard and try to act as much like him as possible through Shepard's body, saying that the other squadmates were simply killed in action, yadda yadda

This would be both brilliant and bull**** because people tend to use their favorite characters as their immediate squadmates, so not only would you lose the squadmates that you like best/are most useful, but it makes the experience that much more intense for the player. Yes, controllers would be thrown, windows smashed, etc. Subsequent playthroughs would, of course, be made to either avoid it in some way or kill off characters you don't care for. :]

The Reapers start dying off because of some previously unmentioned virus that only kills organic-mechanical hybrids.
Not only would it rip off War of The Worlds it would be utter BS

The obvious "dream" one

If Shepard is some sort of "chosen one" and it was his/her "destiny"

If everyone on the Normandy is suddenly Bi and Garrus gets pissed at me if I reject him even though it's pretty obvious he was straight and he wouldn't actually get pissed at me *cough* Anders *cough*

Also the worst twist for me was finding out Miranda was infertile. 100+ years into the future and we can rebuild Shepard's body, but we can't fix a womb? Yeah right....

It gets worse if you read the promo-release sample of Retribution the Illusive Man can smoke without worrying about cancer because it's been cured.

*Shepard wakes up on the SR Normandy 1 after Eden Prime*
Shepard: REAPERS! REAPERS!
Dr. Chawkas: It's ok Shepard, you were just having a dream.
Shepard: You were there, you were there, and you were there.
*After a minute of conversating.*
Ashley/Kaidan: What do you mean you let me die in a nuke blast?
Dr. Chakwas: What do you mean you didn't have anyone escort us back to the ship?
Captain Anderson: What do you mean you picked Udina over me?
Joker: I could walk! *cries*
