I was originally with Isabella but then at some point in Act 2, Merrill came by and in my usual Bioware m.o., I slept with her but then told her to go away when she said, "I love you." (I know, I'm not nice.) 

Isabella left at the end of act 2 but then returned for the finale and is back in Act 3.  I want to romance Isabela, but even though I gave Merrill the boot (and have her at the full end of the RIVAL bar), everyone is talking like we're still together.  I still get options to start new options with other people (or at least the options reveal themselves).  Will I have a chance to go again with Isabela?

You lay on the bed, and so does she. Then you cuddle and close your eyes and sleep.

Console version. I flirted with her once, maybe twice and then she showed up when I returned to my house. I figured, like Bioware games of old, it would give me the chance to leave one romance to pursue another (or be forced to choose), but it seems like it's locked me in to Merrill when I don't want to be (and thought I had already broken it off).

I think you need to click a broken heart icon to end it. Just choosing the aggressive response or don't help her with her quest doesn't end the romance. I don't think yo can break it anytime like in DA:O.
