Granted, most of the ones listed here I did not encounter in my playthrough, mostly due to not using the characters in question, I'm surprised not to have seen my favourite mentioned.
Aveline to Isabella:

It's not that it's laugh out loud funyy, but it's just such an incredibly good comeback and snappy response, that had me literally clapping my hands a bit.

The stuff Hawke says in his house in Act II are pretty hilarious, especially the stuff concerning "Oh look, ANOTHER copy of Anders' manifesto" and the graffiti and books Isabella left in his house. There was one about a crest and how Isabella told him to look at it sideways and cover something, before he groans and says "I can't unsee that!"

Did you know, if you have another party member controlled and "talk" Hawke, he has his own lines, determined by stance you use the most? Such as:
Compassionate Hawke
"When in doubt, run away, and let me handle it."
And
Sarcastic Hawke
"What earth-shattering matter requires my attention this time?"
"Where are we going? How should I know? Do I look like the leader of this merry band of misfits?"
Compassionate Hawke

Fenris' deadpan gets me, but the way Varric says "What?" just kills me.

I never got that one! I'll be doing another playthrough as a warrior and will have Merrill with me more often so hopefully I'll get it.
My three favorites:

i can't remember it exactly, but its on the coast and the sarcastic response is something along the lines of "well, this mountain is rather rocky today isn't it..."
i was laughing for awhile... infact i loved a lot of the sarcastic responses... mainly because i'm like that irl!
