So i did the quest To catch a Thief, and afterwards i got the note that Isabela has left me.....okay but right afterwards i get a new quest called Questioning Beliefs saying to go to the hanged man and talk to Isabela, as i go there she is not there.Should i go back in the game and try to gain more friendship from her to get the Questioning Beliefs quest earlier.

I am playing on the PS3

It's an Act 3 thing, actually. Unless I misunderstand. The only quest after To Catch a Thief is the last one of Act 2.

But for me i got the Questioning Beliefs quest only after To catch a Thief quest...so is it glitched or did i need to have more friendship earlier in the game for it to happen.

I believe it's a glitch. Try continuing like normal. If Isabela comes back by the end of Act 2, things should smooth out.

I haven't personally ran into this problem though, so you may want to wait for a more definitive answer.

Oh wow this will suck if i have a glitched game, looks like i have to go back to my old saves at the start of ACT 2, one last question how do you get Isabella to return to you when you talk to the Arishok just by having high friendship with her?

Doing her Act 2 Questioning Beliefs, over 50% friendship/rivalry, and agreeing to help her first instead of Aveline.

I did do that and i only got the Questioning Beliefs Quest after the To catch a Thief Quest. It is most likley a bug...looks like i have to replay ACT 2 all over again to get what i want....oh well i am not that mad just hope the bug doesn't stay the second time around.
