That's a possibility, but we don'T know how her "splitting" power works. Maybe it's tied to the amulett or one specific item at a time and has only some years until the effect wears off. But maybe you are right and there are more witches somewhere in the uninhabitat parts of Thedas.
And until someone tells me otherwise I consider Flemeth's DA2 outfit as just another shape shifting form.
So if Morrigan isn't Flemeth's daughter....

Flemeth kidnap magically gifted female children and grow them to possess their bodies, etc. Remember the quest to kill Flemeth Morrigan gave you?
What she said in DA2 was she was not sure if Morrigan would behave as (adopted) child or enemy, since she knows Flemeth raised her to possess her body and destroy her essence on the process.

Morrigan covered that already, she does snag the occasional chasint man which I assume was the same for Morrigan's father. Flemeth had many daughters but they never said all at once. It wouldn't make that much sense, there's no way Flemeth would have time to prepare another vessel without Morrigan being aware of another sibling.
As for her fragmenting, the Horocrux(s) work the same way in Harry Potter. PLacing fragments of your self into an object, more so in a physical sense in Flemeth's case. Shes not at full power but she has more then enough to replenish herself.
In the end it all comes down to the fact some of Bioware's characters are Godmod. Flemeth appears to be one, for the moment anyways.
Phylactories is the word you are aiming for. She could be a lich but I think her power goes beyond that of a lich. My money is that she is a "purified" Old God, but who knows?
Now that the nit picking is over, Flemeth has always been confusing if you tried to read into her. Hell she starts talking the 3rd person when you go to kill her so that begs the question if that is actually Flemeth right there.

Maybe the truth is that simple. Putting the truth in front of you and let you think it's something that it's not. Also who says that she is good or evil? Sometimes you have to teater on the fince to be complet.
And if you take in acount of the DA universe there are several things that don't always add up.
Example_- Andraste was a a pesant barbarian who went up against Tevinter and their mage's. But we find out that her ashes posses healing powers. If you take this at face value then she wasn't just a barbarian she also could have been a mage. That would go against what we know. Or does it.
Anyways back to Flemeth... it does't matter how she has her daughters. And when you ask Morrigan she doesn't say that there are no male children just that some "host" are better then others. As far as the chasind tales of Flemeth they could be true to a point. It could just be that while the chasind was passing on the tales they only knew of her having daughters. The chasind do move around like hunters do. So while they weren't around who's to say she never had a son.
And yes i know it's bioware and they do whatever they want but at least DA is more solid then another game of theirs *cough*
Just think about it. The truth when in frount of you is never easy to swallow as a lie.
