Hi,
when I try to import my latest DAO savegame to DA 2, my decision to go with Morrigan at the end of Witch Hunt is not recognized...
I hope that there will be a fix for this...

Yeah i have a similar issue, several flags weren't mentioned. Nathaniel stated the architect lived while i killed him =/, n in the Sebastian DLC Leliana fails to mention the romance with the warden.

DA2 does not recognize any Witch Hunt save flags (at this time). that is intentional, as far as I know. Same with Golems of Amgarrak, as well.
However Awakenings and the DAO story are recognized.

My romance with leliana flag didn't pop up and she she didn't mention it, is that due to an import issue or the DLC?

I'm not sure, I thought I remembered a dev replying to that somewhere, but since I can't search the forums I didn't really dig that far into the posts. (I found nothing). However you're definitely not the only one with that problem.
I did manage to find a post on the PC forums outlining that it may be an issue with the DLC.

It's Import issue. Sometimes when importing, The game will not set the correct Flags. I used my Witch Hunt Save & Leliana did comment on Her & the Warden.
However, Nathaniel is Alive in my Awakening game. "Finding Nathaniel" Quests never triggers. I get "Fools Gold" Quest Instead.

I had a lot of importing problems with my games. For instance, my choices from Origins about the "dark ritual" when I went to play Witch Hunt were not registering. I had imported a save from my play through of Awakening. Apparantly, you have to be very careful when importing a save file. Don't just select your character's name and upload it. On xbox 360 there is an option to press the "Y" button and go into all the saves under that character's name and choose the one you want.
If you don't do that, the game kinda chooses one for you and so a lot of my choices hadn't loaded correctly between my Origins game and Awakening. I had to replay Awakening. (apparantly the save file uploaded from my origins game to my Awakening game was a save from before the ritual and final battle with the arch demon)
So I loaded the correct file from Origins, played through Awakening again, then again had to be careful to select the newest autosave after defeating it for my import to Witch Hunt. Witch Hunt worked perfectly after that. This also fixed all the import errors I was getting when trying to import my warden to play DA2. It wouldn't surprise me if this was the problem other people had with uploading to DA2.
I don't know if this will help anyone now, but I thought I'd share my experience so perhaps someone might be able to avoid the frustration of replaying games in order to move on with correct save files. Feel free to ask further questions. I'll try to answer.
