During my game I romanced Merril and from what I heard all your compainions bar your love interest are forced to abandon you and flee. But here's the thing, Varric said that Issabella was the one who stayed with the Champion during the ending.

Did you sleep with Isabela earlier in the game? There are some issues with that line of dialogue. As far as I know this is a fault on the cutscene and not your plotflags; aside from it sounding weird it would have no affect on your ability to import that save properly at a later time.
