Just installed it from gog.com and am playing. Seems to work fine but occationally I get black squares like textures are slow to load (which shouldn't be on a PC that can play DA2). Any adjustment I can make to smooth that out?
Also it's playing on 800x600. I thought BG2 could be played on 1024x768, but I can't find an option to change the resolution. Can it be done?

However there are several graphic glitches, so I would like to try to make some changes in the configuration, namely the game resolution (currently it’s 800x600) and the 3D Support.
But how do I get to the configuration screen? The manual mentions a Launch menu and says on that Launch menu is a Configure button. I can’t figure out how to get to the Launch menu. The gog install put a BG2 icon on my desktop and clicking that takes me to the main Play menu, with the logos and game start options. Is there another way to get to the configuration screen?

well, I dont know whether that gog version differs from mine, but the Config Screen can be opened via the BGConfig.exe, which is located in the Game's dir (the folder u've installed the game to)
In the config u may switch the resolution to whatever ur screen is capable of -though i wont go higher than 1024.
for the graphical glitches: have u downloaded the latest patch? (are u playing with or without Throne of Bhaal installed?)
check this fixpack from gibberlings3 -> a must have
otherwise play around with the 3D settings in config; try out windowed mode; try compatibility-mode for Windows-Vista or Windows7 (right-click on baldur.exe -> comp. -> [x] comp for windows XP sp2)

The GOG-version is already patched. DON'T patch it or the game will ask for the CD to run (at least that's what I've read it happened to people who did so). Black squares might be solved by opening BGConfig.exe, go to the video settings and disable Software Transparent BLT. Turning on 16-bit colours might also be effective. Exactly what works and what won't is dependent on the system. As Tolstojevski said, play around with the settings and find out what works for your system.

I found and ran the config.exe. Bumped everything up to 600, 32 color, 3D on, etc. It works great! No more black squares and the map doesn't sputter.
