I gave Merril the item she wanted from the Keeper to rebuild the mirror. After killing the Arishok and going into the next chapter, I met Merril in my estate (we are in a romance). She said she was going back to her alienage, presumably to finishing working on the mirror. But when I went to her house, a scene automatically started where she's standing in frnt of the mirror, crying and says its' her fault the keeper died and that her people will kill her.
I went to Sundermount and the Keeper is in fact gone. What the hell happened. I'm assuming something got messed up because from what I read this isn't suppose to happen until later. I haven't done any of it!

you should be able to proceed with the Quests just fine. The only thing that got screwed up is the continuity, you get Merrils Reaction to her final Quest before you actually do it.
There is nothing you can do to fix it, Bioware is working on a fixing it (hopefully)

In my game the cutscene started but the Keeper was not gone, just relocated to the place where the road start up the mountain. Just continue in the game, you'll eventually get Merrill's quest (A New Path) and will be able to finish it. It's quite close to the end.
