I personally romanced Merill but they said that Isabella stayed with me. The only reason could be I promised Isabella to be part of her crew. 

In that case , do you think he's amassing a army or on some resort?

Also Why did the rest of your companions Leave and how did Varric get captured?

Can anyone think of possible causes.

I'm just interested to hear thoughts.

Even if you did say that you'd join isabella I dont understand why merrill wouldnt join you if you romanced her.

personally my opinion is that an expansion will have a thing wherein you chose a side and you'll play as a bunch of guerilla warriors as the mages or as a general in a vast army if you chose templars.

Did you talk to Merril just before the Orsino fight? You complete the romance by talking to her before that

And did you sleep with Isabela? I've heard that triggers a 'romance' ending with her. As for why everyone left him, I assume it's just as Varric said - circumstance. They all had other things they needed to do, and Hawke's plans (whatever those are) didn't key into them. Personally, I think he's trying to figure out why things happened as they did, and what the idol really was.

Not to mention I bet he's thinking about what Flemeth said so very long ago.

They did say so, yes. WHICH Warden is up to interpretation. Either the Hero of Ferelden or the Warden-Commander from Orlais.

Hawke teamed up w/ the Warden to go find the "True Sith." In other words, beyond DLC Hawke's gone for good I suspect.
