First is there any possible way to side with the Mages, not kill Anders, and keep that Holier than thou that his own people don't even care about Exiled Prince?
Is it possible to skip the quest that revives Flemeth from the dead/recruit Merril?

No and No.
I think these are both main quest lines. It won't let you progress. BTW, Sebastian's a goober. Fracking chantry, screwing up all of the cute ones...

Remember how in DA:O through friendship you could harden companions and make them change their minds. Why can't you do this with Sebastian again?

I honestly don't know why thet would make the most attractive human male in the game with the smexiest accent EHVAR so...so...so....
Fine, I'll just say it. He's so pure that he is an abomination in the eyes of the Maker. He's possesed by the spirit of chastity. There. I said it.

Is it possible to side with the Templars and keep Anders assuming full friendship and he's living with Hawke?

Sebastian is the kind of DLC char that I hate. Just like with Shale, you pay cold, hard cash and he is linked to a main quest decision that causes him to leave if you don't do what he wants. They need to make all DLC chars like Zaeed and Kasumi. At least their loyalty didn't interfere with your plans for the game itself. Being able to harden him would have been acceptable. If you can convince Fenris that mages aren't all evil, then that should be the case with Sebastian and the Chantry. I killed Anders anyway on principle, but I don't like companion betrayals (especially not when they are DLC noobs).
Anyway... I don't know anything about siding with the Templars. I sided with the mages simply because I didn't trust Meredith not to kill me once the fighting was over (I was also a mage).
