So I romanced Merril. Luckily I have a save right before the break.... but every time I talk to her in my estate, she leaves to visit the Alienage, as she is supposed to. But whenever I go to see her for "A Talking To", the first thing I see is the automatic cutscene that occurs after completing her personal quest. Huh?
Right after that, I have the option of talking to her for the "A Talking To" quest... which effectively breaks her personal quest. I read that talking to Alistair before going to see her, but after talking to her in your estate, fixes the break and reboots the quest... but no such luck. Tried it and the quest still breaks with the same cutscene.
Thing is, this is my second playthrough and I had no problems the first time. The only difference now that I can tell is I'm a mage and not a warrior. This is a HUGE disappointment. I wanted my mage to be my canon play-through.,, but no such luck.
Is there any fix on the way soon... because it'd drive me crazy not to be able to play any post-campaign dlc that might make it before a patch. I effectively have to stop playing the game now and wait for a patch to fix this... unless anyone knows a work around. Thanks.

I got the strange cutscene but I also still got the personal quest after. But you can try
runscript zz_mrl_debug
and see if you can set the quest state manually.

Unfortunately, I seem to be unable to get my console to open up despite following all the steps I can find online. Lucky for me, though, the I finally got the Alistair glitch to "fix" my bug into a workable state, though. Despite the mirror being gone I've figured out how to get it to work for myself and hopefully anyone else suffering this dilemma until we get a proper patch. So here goes.
When you first visit your estate after the beginning of Act III, talk to Merrill (assuming you romanced her like me). Now don't visit her again. Go and complete the "On the Loose" quest and read your mail so you can visit Alistair.
Next, go and see Merrill. Let her cry and screw up the quest, then talk to her again for the "A Talking To" quest. Now go see Alistair with Merrill in your party. Exhaust all conversation options, then when its done, "A New Path" should appear highlighted on your screen as a new available quest. Problem "solved".
For now.

Holy crap I am lucky. I played my game in the order you advised in your last post by accident and I didn't get the bug. Thank goodness.

I stopped playing a week ago because of bugs with Merrill.
She was crying about her clan being dead, while everyone was perfectly fine.

Merrill seems to be full of bugs. Kicked me out of her house but I didn't do anything. Also I'm always getting just rivalry points. Never got friendship points, no matter what I do or say to her (loaded several times and tried different answers). This is frustating me.

Yeah, I romanced Merrill, and I'm just not going to touch the game until there's a proper fix for this bug.
Previously encountered bugs have been frustrating, but I've managed one way or another. This is too much, though, and it makes Fallout: New Vegas' release state look good in comparison.

well sweet... wish i read this, literally, 2 minutes ago... I just saved the game after she was complaining the clan was dead even though it wasn't. Not only is that a huge spoiler...now it's broken.

well I have officially stopped playing until a patch is released to address this. I'm afraid of missing out on huge content, which is the whole point to an RPG.

I've done the same. This bug will ruin the whole rest of the game for me if I continue, so I'm stopping until I...
A) Get it to work magically somehow.
Or C) Bioware comes out with Patch 1.02 that fixes all this stuff

Same here... romancing Merrill and with a bug like this it ruins completely the experience... putting dragon age on hold til fixes...
