She is not human or demon really. She knew you were a mage by just looking at you. Just like she could sense Justice and Anders being tied and just hints at it.
Before Year 1
When you first enter Kirkwall you meet guards, not templars. They are attacked and while you do use magic, you used it to help them. It's kind of implied by Athenril that there are a lot of apostates about.
By siding with the Smugglers or the Mercenaries, you are protected for your first year. Also during this year, you make a great name for yourself as someone to not be messed with. Since you generally aren't running around slitting your wrists? You are more respected than feared.
Act 1 begins.
Carver and or Bethany are worried because their year of protection is up. Having money and influence would keep the templars far more about off your back. As Hawke you would be less of a risk. It's you that so many fear, not Bethany in that scenario.
While this is when you are more vulnerable, many still see you as the ones who worked with Athenril or Meeran. They will leave you alone partly cause you do have friends.
Even when you run into Cullen in Act 1, you are helping him root out blood mages. He lets you go because you were helping and not fighting against him. Better to make a friend of an apostate who kills your enemies than turn them to jail them or tranquil them?
Anders is not above notice of the Templars, but he is in trouble for his under ground work. The fact that he is a healer in Darktown is mostly why they'd leave alone until he really gives them a reason. Arresting him or killing him could start a riot of angry Fereldons. As many, if not more Fereldons would know of Anders than know of Hawke in Act 1.
Act 2
You are a Nobile now and one of the most wealthy in all of Kirkwall. Add the fact that in the years past you were aiding the Templars and the Viscount. You even help to a point at keeping the Qunari at bay? Who would dare touch you? Even having the Viscount's endorsement is basically like a praise from the Templars.
Meredith knows you are an Apostate. Even if many times you are helping some mages. You kill so many blood mages in your travels that keeping you free and roaming is perfectly fine, for now. She has enough to handle with just keeping the Circle at bay and the Viscount doing what she wants him to.
Varric's tales have done their dirty work as well. You are even more known and either Admired or feared. Who needs protection from a group of low lifes when as many know you in Kirkwall after years of seeing your handy work?
Act 3
You are the Hero of Kirkwall. You could probably walk down the street covered in your blood and no one would mess with you. You saved every living noble in their eyes. Not to mention your friends are all pretty dangerous to.
