Leliana wasn't 'evil' in DA2, she was badass and a devoted servant of the divine (so serving an evil cause for good reasons..as happens alot with religions with temporal power, or in fact any utopian ideology).

They say those who turn magic against they Maker's children are foul and corrupt. They do this.
They say blood magic is evil and practitioners deserve to die, yet they allow use of phylacteries filled with blood to track mages. Thats a form of blood magic. Just look at Gascard DuPuis using that woman's blood to track her.

I ran across this last night. Isabella fighting the Qunari after she stole their book. Was Isbella working for Trevinter?

She had the Revered Mother's permission.
The priests and templars didn't stay either. When Hawke first meets Aveline and Wesley s/he implies that the chantry cleared out before the Hawkes left.The Grey Nayr wrote...

Leliana was affirmed but took no vows. She was in no way obligated to stay and be a lamb to the slaughter. And a lot of people fled to Denerim before the Darkspawn even hit Lothering.
