I had a thought that in ME3, the reaper invasion will inevitably happen. So, assuming that you did not save the Rachni, you did not get a cure for the genophage and you decided to blow up the heretic station. How then, will there be a large enough army to put up a fight against the reapers?
My theory is that the Council denies knowledge of the Reapers because this will cause mass panic throughout the Citadel. It sounds plausible, because a large Geth attack on the Citadel sounds a bit more tolerable in the minds of its citizens then an unbeatable force of sentient god-machines. It is also plausible that the Council is aware that indoctrination can affect all sentient beings, so revealing their knowledge of the Reapers publicly will tip off any indoctrinated 'sleeper cells' that the organics are preparing for the Reaper invasion.
Behind closed doors, the Council is well aware of the reaper threat, but they did not want to share this information with Shepard or any of its Spectres. It's clear that Spectres are susceptible to indoctrination (case in point, Saren) and that Shepard has been exposed to Reaper ships and technology multiple times. Even small pieces of reaper relics can indoctrinate people in a subtle way, Shepard may be no exception as they see it.
The Turian military salvages parts of Sovereign and reverse engineers the thanix cannon (how they avoided the effects of indoctrination is a mystery to me). They begin to outfit their cruisers and dreadnaughts with the new weapons. Of course it is publicly announced that none of Sovereign's parts have been salvagable because they were removed by the keepers, in order to discourage others from hunting for Reaper parts. There may be another Alliance/Turian project to arm up for an eventual Reaper war. The lower ranks of personnel are unaware of the purpose of the military buildup and are told that it is to increase defense against a Geth attack.
The extent of how much of Reaper tech that got reverse-engineered remains unknown. However the standing military stands a fair change of putting up a decent fight against the Reapers since the Thanix cannon has been proven by Shepard to penetrate Reaper technology-based shielding (since the Collector base is based off Reaper technology in terms of weapons and shielding).
Any thoughts on this theory?
